In 2010, he pitched for the Single-A Peoria Chiefs, going 10–6 with a 3.41 ERA in 26 games (25 starts). He spent 2011 with both the Chiefs and the High-A Daytona Cubs, posting an 8–8 record and 4.30 ERA between the two clubs.

The Cubs traded Thompson to the Miami Marlins organization in 2012 in exchange for pitcher Paul Maholm. He spent 2012 with three different Marlins’ affiliates, compiling a 6–10 record and 4.73 ERA between them. He became a free agent after the 2013 season.

On February 7, 2014, Thompson signed a minor league contract with the San Diego Padres that included an invitation to spring training He was released on March 26, 2014.
