The Creighton baseball program began in 1878, just two years after the school was founded. The team played its first game against a local High School team, which it won by a score of 54-0. In its early years, the team was mostly made up of students who were not members of the varsity football or basketball teams The program quickly became one of the most competitive in the Midwest, winning numerous conference championships in its early years.

In 1947, Creighton joined the Missouri Valley Conference (now known as the Missouri Valley Football Conference), which it would compete in for nearly 50 years. The team won its first conference championship in 1950 and would go on to win nine more titles during its time in the conference. In 1964, Creighton embarked on perhaps its most successful season in program history, finishing with a record of 41-5 and reaching the College World Series for the first time ever. The team would eventually finish third in the nation that year, behind only Arizona State University and Southern Illinois University Carbondale.

In 1974, Creighton left the Missouri Valley Conference to join the newly formed Great Plains Athletic Conference (now known as The Summit League). The move proved to be successful, as the team won five conference championships in its first seven years in the league. In 1982, Creighton once again made an appearance in the College World Series this time finishing fourth overall.

Since moving to Division I Baseball in 1991, Creighton has continued to enjoy success. The team has won eight conference championships and made seven appearances in the NCAA Division I Baseball Tournament In 2005, 2006, and 2007, Creighton reached back-to-back-to-back NCAA regional Finals, narrowly missing out on a trip to Omaha each year. In 2013, 2014, and 2015, the team reached three straight NCAA Super Regionals before finally making it back to Omaha for the first time since 2007. Most recently, in 2017 & 2018 ,the team continued their string of success by winning back-to-back Big East regular season championships and making two straight appearances in the NCAA tournament

The Bluejays have also been fortunate to have had some very talented players come through the program. Alex Gordon, who was drafted #2 overall by the Kansas City Royals in 2005, is one of the best hitters in Major League Baseball today. Other former Bluejays who have gone on to have successful careers in professional baseball include Doug Dreher, Nate Baumann, and Tyson Gerritse.

In 2002, the school opened up TD Ameritrade Park Omaha – one of the finest college baseball stadiums in America.
